That's correct. A full in-game day/night cycle takes 8 hours (give or take depending on if the server crashes or not) so 3 in-game days translates to a full real life day.

Make sure that your client is up to date. Read through he Ender's client thread as well. These types of questions tend to take a fair amount of work and back and forth to resolve so you may just want to take it to the Ender's client thread entirely to find a solution.

If someone claims an area with HFs, and gives someone else both Trespassing, Theft, and Vandalism permissions on that area, if the person with the permissions bashes the HFs, does it leave a scent?

yes - only claimowner himself won't leave scents when bashing others HFs
