Estimated number I've seen tossed about is around 1:1000 or worse. I think Dis had 50+ coops last world for egg production for testing this if I recall the statement right. jordancoles has a screenshot floating around somewhere from w6. They are rare for this reason. It's just too damn easy to mass produce as chickens don't eat much. At 1:1000, 10 chickens per coop and 10 coops gives you a 1:10 chance per day of getting an egg.
There was a period of time I didn't follow the forums closely, so I can't say with complete certainty about whether or not the hypothesis of a rooster fertilizing the eggs interfering was even tested, but I don't see why it would*. However, do you REALLY need a rooster in all of those coops? You could get one more chicken in there and increase your odds unless you need the extra chickens or quality eggs.
*It's a computer program, so it could do whatever loftar wants it to do. I speak of a logical reason. It would add nothing to the game and the fertilization is determined when the egg is generated from what I can tell of game operation-- coop.layegg() {if exist (rooster) then egg= fertilized} (simplified function, of course).
