Rune Stones

How do I turn a boulder into a rune stone? I have bought the stone working skill, along with primitive tools, but as I right click boulders I continue to get my only option to collect stone.

It's a build option. Go build-> stoneworking-> runestone, and you'll get a cursor like the "lift" cursor. Click on a runestone, and the hacking will comence.
