Tree planting and Grid sizes

I found that trees should be planted in such a pattern so their growth doesn't get stunted (example with 3 tiles spacing):

But when playing with "Show hidden items" I figured out that objects' borders are not always aligned to the grid. Here's an example:

So will the tiles with the green (?) marks count as occupied and therefore should be placed outside a tree's box (5x5, 7x7 or whatever it is) to pevent stunting its growth? Or is it only the red (?) mark one?

I would assume those tiles do count, but you shouldn't worry about those I think.
[Assumption]Tree needs empty space in 2 tiles radius, that's 5x5 tiles square. The reason why you need additional tile between trees is that some trees have bigger hitboxes reaching out of their tile.

Also, the first screen doesn't show a correct pattern. When cutting trees from the western row, logs will be falling on trees from the eastern row. You have to shift eastern row 2 tiles north or south

Thank you very much for telling me that! I have seen logs fallen like what you said, nut I never paid attention to it. I'm happy I haven't still started planting :)

How can I see only red squares for objects ? I'm using Ender's client but I don't see any option to do that.

ctrl+H

In game options you can select which objects are hidden.
But this will make objects to disappear. To make them appear as red boxes you have to toggle it somewhere in the "extended" menu (it's located where combat / adventure / build / craft menus are)

Also, ctrl+G will show tile grid.
ctrl+N will toggle darkness / night effects

Also try under the options menu. I forget exactly which page it's on, but I believe it's the first. You can also set the items you want hidden in the options menu, too.

The e(X)tended menu is great for quickly turning crops on and off (or any other one or two items you want to toggle).

A word on trees. They need roughly their height in surrounding tiles as space to not get stunted. Also you should plant them in alternating rows in a way that a cut down tree won't land in the next one.

X - H (Extended Options - Hide)
X - S (Extended Options - Show Hidden, otherwise you won't see them at all, even the red squares)

Also set what to be hidden from the game options - hide objects.
