walls, yes. You can still see crops growing on the wall, though individual stalks might be obscured. houses... ? Might be better asked directly of someone that knows how the client layers graphics. That said... building a house over a scent isn't going to obscure it from someone using Enders, just prevent them from easily accessing it.
Interesting idea here, but where, exactly would this be practical? If you're leaving scents on someone else's claim, you'll be leaving vandalism scents to build on that claim. If it's out in the wild, the only scent that might be left to worry about is battery, theft, and/or murder, in which case you have to let the body decay first to move it.
