Amanda is quite correct. Beyond that each constructed item may have things you need to discover.
So your well for example.
Stone Working applies to the well part only. You need 30 stone, a board, 2 blocks of wood, a bucket, a rope, and a dowsing rod.
So to break that down stone must be collected by you. You need to gain a board which implies having collected s branch and a bone to make the saw to get a board plus carpentry to cut the board. The bucket requires a board and carpentry. The blocks of wood must be cut with an axe so you need a stone and a branch. The rope must be made of any ten string items (thistle, plant fibres, hide straps, spindly taproot, yarn) and require animal husbandry. Finally you need a dowsing rod which requires 2 branches and a beautiful dream plus the skill hearth magic to gain the dream portion.
Some items as they get more complicated require more and more discoveries. So as a rule if you plan to build anything always discovery everything you can. Simply having it does not mean you know how to build it.
I hope this explains it.
