Rock Crystals.

Does rock crystals respawn in their node, or once taken, it's not active again?

They do, just like any other Local Resource. They respawn pretty fast.
You can inspect the node and it will give you the respawn timer.

An in game is about 7 hours and 20 mins long. So when you see that number it's about 3x the actual amount of time for the respawn timer. I don't know why anyone couldn't provide a straight answer.

you are wrong. Respawn timers are real time.
No other timer in the game is given in real time. I am inclined to believe you are incorrect.

The refill timers are indeed given in real time. The difficulty in expressing the difference between real and in-game time is really one of the main reasons I prefer no to express times at all if possible, which is a bit annoying. I'm not sure how to resolve the issue.
