The percentages are based on the final actual quality (after breeding q softcapping if applicable). Therefore a q10 110% endurance horse has q11 effective endurance while a q30 90% endurance horse has q27 effective endurance. Breeding against %'ages only is futile if you ignore quality.

All the %'ages are based on the main quality (softcapped by the breeding quality) as far as I can tell. So yes.
