Salt/Clay/Rock Crystal, etc...

I come upon many of these special resources. Headwater's I've figured out how to use, but there's no response to right-clicking on salt pits or clay pits. The wiki says to dig, but I can't get my hearthling into the pit, and giving a dig command inside the pit just makes them bounce off the edge repeatedly.

Are they just empty when I'm happening by?

Yes, if you left click and no option to harvest shows that means it is empty, another way to tell is using the "inspect" icon which will tell you how much is there or a time until the node has refilled.

Salt, clay and icycles are by far the most valuable, so yeah you won't see them empty much.

When it says, e.g. "9 days to refill" is that 3 RL days? Or 9 RL days?

I believe most times given to players in the client are in real days. (I can't think of anything off the top of my head that is reported otherwise.)
