Problem seems to be that the moment the animal pathfinds it ignores the player until it reached the calculated target location.
You can see that when you aggro an animal on the other side of a cliff, you can walk away then and the animal will first try to reach where you were when it started running. In case something is in the way then (like a boat, since it occupies the location you have been) it'll be destroyed, even if you're now half a minimap away...

So we get a free meat shield to soak damage while we slaughter things? Great, I'm with loftorb on this one

The issue is with all mounts, not just boats. The animal does not path well when mounted. It will get stuck on a tree or a small cliff easily, where if you are standing it will easily find a path to you. If you dismount, the animal may not make a new path quickly enough to save the boat. Dismounting the boat onto land is better than into shallow water.

Not sure of other animals, but a deer killed my boat in about 10 seconds, hardly enough to soak damage.
