Gem disappears into stone stockpile

Not sure if it's intended to happen, but I placed a Tiny Cabochon Onyx into a stone stockpile, and when I tried to remove the gem from the stockpile, the gem was gone.

how did you manage to put a gem in to the wrong stockpile

shift+click?

if so you're studying/you studied it.
