Try to make adjacent vertices as close to level as possible. You might need to lower the parts "in front of" the cliff some to get the cliff to fill in. My best at doing this is to try to bring the surrounding area as close to the middle of the differing heights as possible. You've likely just filled in too much around the points that you need to raise, and the system is seeing "cannot raise higher."
When this was first implemented, you could indirectly create cliffs by letting dirt decay to make a greater difference in height rather than lessening, and some fixes were put in to prevent that. You're running into that rule here, at least that's my guess.
Finally, as I understand, not all cliffs can be removed. (This looks shallow enough from the vertex positions, but looks can be deceiving compared to what the server is actually calculating.)
