I cannot raise/lower this one area.

In the image, the green box is a point I actually dug down, and now can't fill up. The red box is one I can not do anything about. Dropping soil here to pile doesn't work, filling by leveling doesn't work. I just want to flatten it out around the entrance to have a nice entrance. Is this a bug or does anyone have any suggestions to fill this?

Try holding soil in your hand and shift+right click close to the green square in your screenshot. DO IT OFF A HORSE, just to have the smallest possible collision box, so you can actually fit in there.

Cave cliffs are super weird, but you should be able to level that particular part up since you were able to dig it down.

Unfortunately, I only get the "there's not enough clearance here" notice. If I'm remembering correctly, there was an update between when I dug it down and I tried to fill it. This terraforming project has been something I worked on on and off over the past several months.

Stomp to dirt the paved tiles around that area and try doing it again, that's the last thing I can think of.

You can try dropping dirt there too, once it decays it should raise terrain if possible (this is only way to remove cliffs other than some survey hijinks.)

Yep, I mentioned that I tried that in my original post.
