False alarm. I've manually deleted some files and missed couple of entries from layer.xml, so mapper was shocked it could not find missing files. After launching Mapper creates application.log, this log file may help in next investigation.

To add marker click appropriate button on the toolbar or use hotkey Ctrl+P. The app added generic marker with type - none. You may change properties of the marker or remove it by clicking on marker icon.
