Manual merge has been fixed in 3.1.6. Please try.
I can see that you run automerge for 1 time and no errors. If there are any errors, error.log is created. MergeError is filled only if you have any detected broken sessions.
Automerge doesn't seem to merge sessions because the does not contain similar files. I'm not sure how does your client saves the map tiles. Do they differ?

What about saving the map question. Do you need it to me in 1 file?

You can use the TP MAp Tool, then use the Salem map editor on the folder you merged all the tiles. Find "5", then export that image.

Salem map editor shits itself once the size becomes too big on generating world maps.

Will we ever get a way to manually remove tiles that have been auto-merged in error? I would like to clean up my map from all of these auto-merge errors.

Ctrl+ LMB - mark tile(s) for deletion. (works in 1:1 zoom level) Tiles are highlighted in red.
Delete - move(remove) marked for deletion tiles to Deleted folder. Works only on surface level in current version.

Working on generation of a single image from the archive.

You are welcome. There is a small 'feature' - tiles are removed only from 5 folder (1:1 zoom) and you will still see them in smaller zoom levels.
To fix that you will have to re-arrange zoom levels. I'll fix that with the next release.

Current version: 3.1.7
Changes:
1. Fixed manual merge error. (included in 3.1.6)
2. Manual merge window can now be properly scaled, including sessions' list.(included in 3.1.6)
3. Markers are now displayed and stored separately for each map layer (caves). Excisting makers.xml file will be moved to the map arhive root folder. Cave markers are kept in the according cave folder.
Markers are displayed according to your layer view and are created for the top selected view, meaning if you want to create marker for the cave level, you should select the cave level to be primary visible.
4. Fixed tiles deletion. Zoom levels will now be updated when you delete tiles.
5. Fixed Shift Map Center. Markers will now shift as well.

So if you have few maps or are exchanging map files using service like dropbox, you can exchange markers as well.
