It depends on how you view the abstraction. How many seeds is in a single slot of inventory seeds? enough to plant a square meter of grain, enough to make half a kilo of flour? At the end of the day all measurements are flawed because the world isn't driven by the same causality as our world. Seeds take the minimum possible encumbrance because they are easy to store in a container
The ability to keep seeds (and other particulates like flour and snuff) separate from each other isn't really part of the encumbrance system. If it helps your suspension of disbelief it can probably just be assumed that your character DOES have a bunch of smaller bags/jars/pockets in his backpack that he's keeping these things in.
