I'm not sure how the code is written, and i don't honestly remember how to do windows in java, but what about something like this:
For every window, have a new button in the corner, barely noticeable, that you could click as a push-pin. When you click it, it changes whatever variable is used to define the (x,y) position of the window upon opening to the current position of the window. I don't know where this particular variable lives, but it must be specific to each window type, since they all seem to open at different positions by default. If you close the window without "pinning" it, it will open next time in it's original position.
It's not exactly the same as a persistent window position that reads and stores the window position automatically upon closing, but it might be useful to do it this way (if possible).
