It seems to be processing about 10 files per second, so at my previous estimate of their being about 500k files on the filesystem, that would put an upper bound on the process to take 10-20 hours. I would guess that far from all files are actually fragmented to begin with, though.

To make things clear, what exactly is the current hypothesis for the lag? (aside from fragmentation of the hard drive)

Is there any way to explain in lay-men's terms?

Also, if you have logs of the server before you did the OS upgrade, have you tried comparing them to current which is laggy?
