Inventory management is a complex issue that has no right answer but lots of wrong ones. Aiming for realism isn't particularly fun or a good way to setup the system. No one wants to have a billion tiny scattered ants in their inventory and deal with clicking on them, as we've learned from inventory systems that did practice this, such as Ultima Online, where it was easy to lose items in your bag. The bigger complaint is usually how limited the storage size is. By only permitting such a small inventory you force players to make an excess of trips to accomplish small tasks. It can take you hours to gather all of the wood necessary to build a palisade for example. This time spent isn't challenging, merely laborious. A better solution would be to give us alternatives that become reasonably available as we progress, much like the wagon and cart currently do.
If your only qualm is with how silly it looks that a board is 4x1 and that an ant is 1x1, then you'll probably have to learn to live with it.
