Mmm, that means there was a mismatch between the found session Folders and the active/stored session-Tables.
Either something went wrong on the initial Folder scanning part. Or the initial Table Cleanup part. Without any additional information its hard to tell ... or fix.

Would the fact that I am using enders client have anything to do with it? Even though I did use that folder renamer you said to use for his client.

Very unlikely to No. As the Merger completely ignores the Ender named map-session folders.

1) Is this just something that happened just one time, or is it something that happens on a regular basis.
2) Where there any "<orgname>_DONE" session folders in your map folder (before running the Merger) when this error popped up?

This is happening everytime I try to use the merger. From what I can see there are no other files besides my numerous folders full of maps, the merger.exe, map.html, currentsession jscript file, and a sessions database file.

Aha, ok.
(as you know win-debug I assume you now something about bat/cmd files.)
Send me the "Dir_log.txt" content (PM) from the following bat/cmd code/file.

Well it did something for me, ate all old maps and made even #########_DONE folder But no large image file anywhere..
I renamed and ran the merger, it goes on for a while and then nothing. Ender client.
