Prince of nothing trilogy by R. Scott Bakker the nature of free will, faith, loyalty belief, cause and effect, does the end justify the means, is manipulating nations and getting hundred of thousands dead in the process worth it if may or may not save the world. Best fantasy books if you want to think though I'll warn you there are no likeable characters none.
A song of ice and fire by George R.R. Martin has less moral problems but it does blurr good vs evil axis to the point where there is no such thing there's just people that either want power, to survive to be left alone and very very few to do the right thing.
Long Price quartet by Daniel Abraham no good or evil just good intentions and people that do the best they can in the situations they are in and sometimes it leads to very very bad results.
