If you want them to eat from another trough, you can either remove that one, or wait until it's completely empty to make it a backup trough.

I frequently use my chicken coop to empty out troughs that are lagging behind in fodder quality as chickens don't seem to bounce up as fast as livestock can in one generation. It also makes it easier to fill my coops and other troughs. (fill one trough, haul the one trough to fill others or coops.) Thus, I'm constantly emptying out troughs. I've not gotten my farm up and running good yet, so I can't say I've noticed anything, but it's something I'll keep my eye on.
One could assume that if the system keeps track of individual items that have been placed in the trough, and one is "older", then dumping that trough into another could change its age. On the other hand, it might just say "trough A" is the older one and "trough B" is the newer one and so A is just used first.
