When you come back from hunting and your boat is full (im guessing full) but it looks empty try to place an object inside your boat, if you cant it means the dead corpses are still inside and its just invisible - your client need to catch up with itself and is yet to load the dead corpses. You can either wait or shut it down and reload.

Also keep in mind that corpses (from what ive read) decay completely after 6 hours.EDIT Magicman knows better than me (look at his post below)

I remember this happening to me but it was a dead corpse in my timber house, i couldnt see it but it was there because i couldnt walk over the area where i placed it, i reloaded the client and it appeared.

There's a good chance there's this. However, you don't need to shut down completely, just log out under the options menu or use the quick command :lo

edit: never can remember the time frames myself, but after so long, the hide decays, then meat decays, then finally bones decay. It's a good 16-24 real hours for it all to happen.
Opinions expressed in this statement are the authors alone and in no way reflect on the game development values of the actual developers.

If the corpse is showing in the boat inventory but when you pick it out the inventory empties and you are holding air the corpse decayed in the boat.

Hide and meat decay together.
