What do Substance, Essence, and Vitality all mean

They're different metrics of quality, with each affecting the item in different ways. I believe it's been determined for food, at least, that one increases FEPS, one decreases the amount of hunger it provides, and I think the third was associated with satiations? I don't quite remember, but that seems to be the idea.

They all have different purposes for different things.

-Curiosity LP gain is determined by the average of the 3, using the old quality formula (there is some trunaction somewhere in the calculation)
-The FEPs of all foods (or certain, I have not gone in depth just yet) are determined by the third quality
-Stat bonuses on items (some or all, not checked yet) are determined by the second quality

I would appreciate any data anyone has on specific foods or equipment for more testing (PM me).

Personally I think it adds a lot of potential for meaningful differences in items produced by different groups. It might wind up just being an increased grind but I think we need some time to feel it out rather than just calling for a return to the old system.
