That can be prevented by not having enough free space for it. Any pile would stop the ability of mining hole to be built from above.
As for the defense question - the main obstacle on the intruders way is the claim shield, then the walls. Both require siege equipment. Next to that digging doesn't sound that much of a hassle.

Yep. Mine supports, buildings, ovens, piles - almost everything is an obstacle for a minehole from the above. Just don't leave big empty spaces and you are fine.
Though now when I've red your OP once again... If you meant to have unmined tiles inside your base - then that would be an easy way from the above for the intruders.
