I wonder how much of an effect the long neck of the lute has on the sound produced by the instrument.

The longer the neck, the longer the strung, and thus the longer the wave frequency...

Indeed, but it would be interesting to hear how the sound really differs.

You could just run it through a modulator and get a very close approximation. Changes to things such as body size can change the tone, but it won't vary the pitch by much.
