The problem with your assertion is that speedtest usually uses a very nearby ISP to test with. For me, it uses an ISP that is two miles from the routing center for my service provider. I get a near accurate estimation of the throughput I can get. What I don't get is what other problems there are on the Internet. Modern Internet connections are often 15-20 hops each direction, meaning that if anything breaks in there, you can't figure out where the link is by using a tool such as this. What you can use to figure it out is built right into almost all network APIs: ping and tracert. If there's a bad link, these will usually find it.

I've not checked their tools out, so can't say the quality of them from personal experience, but I've read they have pretty good ratings. This should have helped if there were internal problems messing with your connection.
