It is definitely classical 3D problem of transparent materials. In short - to draw transparents properly they have to be drawn separately in a right order. This is not entirely trivial task (even though achievable) and definitely has an impact on performance.
In HnH graphic style I'd say it's not worth to bother and better to keep it as it is.
Edit: Actually... A 100% working hack to fix display case bugs would be to have a separate not transparent model for items which usually are transparent.
