Some types of trees yield natural gems of their own in the form of a tree burl. These are also sometimes referred to as a tree's "pearls". Beads used for jewelry.
Once these are ready, they either fall off on their own or are loose enough to take off with little effort.

I suggest having them as a random drop when chopping down the tree, or when chopping logs for wood blocks. Not positive about having it used as a gem, but tree burls are often used in pipe making, A tree burl pipe (especially with variable materials if possible) would be a useless, but precious gift to anyone.
